Classification of the problems

When an MSA is not optimal, then there are three major types of misplacement of gaps: a) shifted gaps: gap blocks of same size appear shifted horizontally b) split gaps: gap blocks are cut apart vertically and appear as two gap blocks and c) shifted and split gaps, which is a combination of a) and b).
